Yes, they seem to have ironed out the bugs. The updates were fast and furious for the first couple of weeks after 3.0 came out. The only difficulty I've had is it conflicts with AdSubtract Pro if you enable the ZAP Privacy features. Disabling the features prevents this problem.
That seems to be a relatively common problem. There are numerous (technically savvy) users currently experiencing a variety of issues with the new and "improved" ZAP (which, rumour has it, was designed by ZoneLabs two newly recruited software developers - Mr Bloat and Mr Ware) and if you point your newsreader to the GRC groups you'll be able to see a variety of threads detailing these issues. That said, that are also many people who are reporting that ZAP is running perfectly well for them.
Although I don't run ZAP (or ZAF), I'd be inclined to suggest that the best course of action would probably be to hold fire on the upgrade for a while - unless, that is, you have a pressing need for the privacy features incorporated within the new version (which are completely redundant if, like most people, you are running IE6 or some other browser that already has similar features).
